I also had this bug when loading the program. When I ran it for the first time, I set my download directory but left the upload directory blank. Next time I got into Gnotella I got the error about having the same up/download directories and had to re-set my download directory.

I have since selected an upload directory and it seems to be working.

Just another variation of the same bug I guess?
