A second after you choose Restart, hold down the SHIFT key & keep it held down until you see on the screen 'booted in Safe mode' (or something to that effect.) Then repair permissions. You can only repair permissions on a HDD with OSX installed on it. Whilst you're there choose Repair disk for the other. (You can only repair permissions for osx so to repair disk for OSX you'd need to start up with start up disk.) Do you have any other 3rd party OSX utilities by the way like DiskWarrior or Norton Utilities? Worth having around in case of problems. Norton fixed my external HDD.
By the way nothing looks different after a safe boot. And for me a Safe boot seems to take a little longer than a normal restart.
