That may happen if the java virtual machine crashes frequently on your computer. I've seen that problem linux systems but I don't think there is much you can do about it. Does LimeWire crash sometimes when you are using it?

The shutdown-after-transfers option will not affect LimeWire unless you close the LimeWire window. If you just minimize LimeWire, it shouldn't do anything.
