I always close Limewire before I delete any files and always do it on my hard drive. When you relaunch Lime your library should be clear of that file.
The library is a reflection of what is on your hard drive in your shared folder.
A few weeks ago, some poor soul deleted his library and then discovered this fact..Oops! all gone.
