I had a similar problem with DivX AVIs... turns out that the newer codecs didn't play the older files well or at all in some cases. There is a 3rd party codecs pack named the "Nimo Codecs Pack" which has the older ones in there (I ended up finding it through DivX's message boards). Once I installed those, no more troubles. Maybe the same thing is happening in your case.
