If you are sharing lots of files (like a couple of thousands) you might want to reduce that number, and maybe also disable ultrapeer capabilities (Options->Speed) while you are working with your computer.

Actually, if LimeWire finds another file of exactly the same size but with a different name, it creates a new temporary file and starts at zero percent. If it stops the download and downloads the orginal file again, it resumes the download where it stopped.
Downloading two files of the same name cause a great problem, since LimeWire would overwrite one if both were completed at the same time. LimeWire, however, tries to swarm from any file it finds in the search results that appears to be the same as one you are currently downloading (even after the download has already started and the file appears in the results of a completely different search).

Maybe you got a wrong impressions. The problems aren't as bad as you described it, although nobody could possibly argue that LimeWire has a couple of bugs.
