I am trying to make seperate folders for things (aka music/videos etc). I figued out how to make sub folders in the "shared" folder, but now I can't figure out how to move the files to these folders. Anyone?

Choose explore in Limewire when viewing the folder. You should be able to drag and drop in explorer. (That is, if you are using windows. If you are using mac, I can't help ya.)
